Today, I just made a path and added end marker to it. Then by mistake I added its stule to a rectangle. Now guess what! I have the end marker on the rectangle and I cannot remove it! So I have a rectangle with a circle (marker) on on corner which cannot be removed in any way.

Is this a known bug? Is there any workaround it?

In the Fill & Stroke dialog, on the 'Stroke style' tab, open the pop-up for the end marker. There's an 'empty' entry at the top of the list that you need to select (bad design, IMO - it would be better if it contained something, such as the word 'None').

If that doesn't fix it then the problem may not be quite as you've described. Have you perhaps used 'Stroke to path' on this? If you upload the SVG file we should be able to give you a better answer.

It doesn't work on rectangle. I can manage to remove it in XML editor but it shouldn't be like this.

See. For the given image, I made a path, set end marker, copied it, draw rectangle and pasted the path's style on to. Then I cannot remove the marker form rectangle while I can remove it on path. Even then, by copy/pasting the new path's style to the rectangle, nothing gets changed.
