I want to paint the region F of the following diagram white (or another color). I used the paint tool, and roughly it looks fine, but upon closer inspection, there are some issues with the details.
There are two main problems:
Some edges are not painted accurately. When I continue to click to paint, it shows 'area is not bound.
Some areas can be further painted, but when zoomed in, there are still some lines that cannot be removed, such as the letter F.
I guess you‘re talking about the Bucket fill tool? What I tend to do in this case on a copy of the file is to convert the line work with Path->troke to Path - then Path->Break Apart. You can now have separate objects you can apply your color of choice to it. You may need to change the Z-order.
Yes I am using Bucket fill tool. It seems better by using your way, but for the second issue, some annoying boundray lines still appear after using Bucket fill tool.
As I guessed; best convert Path and go Path->Union - then Path->Break Apart to get access to all elements. You can merge objects with Path->Combine to apply the same style if you want:
Select the everything in the left frame. Duplicate [ctrl+d] . Shape Builder tool or [x]. Click and drag inside the enclosed area, drag over the text outlines. [enter] to finish.
Choose a fill colour for the new shape, set the stroke to none, and move it down the stacking order.

Separate objects can be filled using Fill/Stroke operations, the bucket tool creates new objects with variable precision.
