I've been using Inkscape for quite a few years now and have never had a problem. I've just checked and I am using 0.92 (eek).
I've made a new flyer but when I come to print the colours are completely different where I've added shading. Green is purple and orange is pink. When I save it as a .pdf when I go to print it flattens the file which it doesn't usually do and even the .pdf is wrong. I've never had a problem like this before. Is there something I need to do in Inkscape, do I need to upgrade? I know it's an old version but I'm autistic and I don't like change.

There may be a filter applied somewhere that is getting rasterized on conversion to pdf. I'd try working without filters.
There is so much to be gained by upgrading to v1.3.2. Details here: https://inkscape.org/doc/release_notes/1.3/Inkscape_1.3.html
There are easy ways to make the new version look and feel like the .92 versions. We can help with that.
