Which version of Inkscape are you using, and which operating system?
Some versions of Inkscape have problems converting to PDF, when there are filters or patterns or maybe clips. If you are able to try version 1.0 beta, the problem might be solved. https://inkscape.org/release/inkscape-1.0/?latest=1
When you use Print to PDF, is there a dialog which offers to rasterize filter effects? If you have any filters in the clipped images, you need to check that option.
