I found some problems: in FIle > Document properties switching from different units has no effect on the rules: even if I switch from "mm" to "in" to "px" the rules doesn't change it's size.
The second problem is the wrong draw size when opening a file that was made with older 0.90 version.
Change the 'display units' in the top right corner of the document properties dialog. If that does not work, make sure you're not using a custom template, but the default one. If you were using the default template, move your preferences file (or rename it) so Inkscape creates a new one for you.
There's a conversion dialog that asks you about the size, make sure to check the right options when opening such a file.

But I have so much files created on a old version, and since updated my Inkscape to 0.92, opening the older file, I am prompted to choose the right size. Tried with all type of conversions, but in the old file opened with 0.92 there's no way to change units from px to mm.
Another question: how can I move my preference file ?
Mmh. I think moving the preferences will not help, this looks like a problem with the files. Can you share one of those files? You can probably delete most of the content, if you don't want to share that. I know that issue is a known one, but I've never had a file that had this problem, so I could look at it.

Okay - so your previous version was actually 0.48.4 for that specific file, so even a lot older.
There is bug in 0.92.3, 0.92.4 and even the 1.0beta version.
It can be worked around by changing the value for the 'Scale' and then changing it back to its original value.
