I'm a new user to Inkscape migrated from Illustrator, I have edited a PDF file successfully but when I see the exported result in PDF, I notice black corners appear around rounded shapes. (they don't appear when editing in Inkscape)

Can you upload the "before" svg image? There may be filters or masks or clip paths or transforms that won't translate properly to pdf.

Weird - but easy to fix: just ungroup the particular 6 Groups till the Status bar is saying: "Image ...".
Maybe it´s easier to draw new elements to stay vector based instead of masked raster images:

Sometimes I deal with large PDFs is there a way to ungroup everything in the document and not ungroup one by one ?
Yes there is an Extension->Arrange->Deep Ungroup… for that purpose:
