What are you doing when the 'auto-grouping' happens? For example, are you converting text to a path? Inkscape will create groups when certain operations are carried out, but I'm not aware of it creating groups without any user interaction. Can you give more details?

When ungrouping grouped subgroups there will be groups. Do you have an example file?
