I find myself sometimes have this issue - having a rectangle where background fill is radial gradient, then often when I use the node tool to change the color on the innermost handle of the gradient, then it may fail in a couple of different ways:
Cannot select innermost handle of gradient.
Can select innermost handle of radial gradient, but attempt to change color fails and it is the outhermost handle that actually get to change color (i.e. oposite of what I want to achieve). It doesn't matter if I try to pick color from color bar at bottom or use the fll/stroke dialog directly.
This was never an issue with the previous version, Inkscape 1.1.2 with it's own tool for gradient editing.
It looks like it can be a bug, but the problem is I cannot consistently reproduce this behaviour. This leads to a couple of question:
Is there a bug repport on this, or similar issues ?

Many of the packages listed is newer for your version, wonder if old packages is what's bugging me?
