Vector shapes don`t contain any AA and gradients unless it‘s filtered afterwards. This looks like a bitmap. The autotraced result will not replace the bitmap - you have to delete it when it`s no longer needed or make it invisible.
So what you are saying is: when you open a vector image in GIMP or so, it will be displayed with AA and gradients, even if there aren't any in the vector image?
As stated above, the original PNG image must be removed from the Inkscape workspace after the trace operation, otherwise it will be contained in the eps when saving.
Obviously, when tracing, the settings should be for only three colors.

I Am trying to convert a PNG image to a EPS vector image.
Question: how do I get a vector image with only 3 colors? Wit NO gradients or anitaliasing?
