After making the varisous shapes I am trying to join them, each piece has a flat section that it will join up to so I have been removing the segments and joining the nodes. This works 99% of the time however some times when I join it breaks my object into 2 objects. One that is the full shape outline and a 2nd which is a collection of the 'negative spaces'
I have seen inkscape do interesting fill patterns when joining 2 objects but this is the first time I have seen joining apply a break apart function like effect. It isn't quite the same since the 2nd object is still 1 object where a ctrl+shft+k would make them into individuals.
Well you have a very interesting and complex image there. And it looks like you have at least a couple of sets of paths on top of each other. I can't tell what might be happening by looking at the screenshots. I would need the SVG file, and a reference to one particular area, specific paths, and exactly what steps you took, to figure it out.
I could make a couple of guesses. Possibly you didn't select the right path? Or if the path is broken somewhere along the way, and you break again somewhere else, it might look like it was broken into different objects. But it's really just a matter of disconnected segments.
Please feel free to share the SVG file, and details. Then we could explain what's happening.

I was able to 'solve' the issue by zooming out when I was joining. In an fb group it was suggested I try the union tool which is something that I had tried when I started but I didn't understand why it wasn't doing what I thought it should do so I created a method to manually union objects....
