I opened a SVG. I then moved a few objects to a new layer. I have layers A, B, C. I hide all layers, but the objects that I had in my original drawing are still visible.
I can see the moved objects are in their own layers.
Objects and groups are typically found in the "root" of the svg document. Inkscape tags selected groups as Layers and provides them with layer functionality in the UI.

I can't control the visibility of the 'root'?
I'd move everything in the root to a new bottom layer. Then, that layer visibility can be easily toggled.
