In that SVG file I need that small rectangle where the red circle is to be blue.

Take the Pen tool and draw 4 corner nodes; fill with color, delete stroke if needed. Perhaps put it under the black sorounding strokes.

I'm still learning my way around the InkScape...
Or maybe make a little gif...
Of course - will do, when back in studio in a couple of hours. Just on my iPad right now.
If it´s just for the visual appearance and not CAM like laser cutting etc this is the quickest way:
Colours can be adjusted at the Object->Fill and Stroke… panel.
